The film is set in British India in the year 1915. The story is about a young doctor, Govardhan Menon (Mohanlal), who is wrongly accused of bombing a train carrying 55 people including British officials. He is put in a cellular jail at Port Blair, Andaman and Nicobar Islands. Kaalapani shows the sufferings of hundreds of Indian prisoners in the cellular jail, including leading participants of the freedom movement. The extremely inhuman conditions faced by the prisoners in the jail is accurately depicted. An aspiring filmmaker and his lady-love find themselves in a fix after being met with violent opposition from the girl`s family members. Haji Agha is a traditional man who holds a hostile view of the motion pictures. Unbeknownst to him, his daughter and his son-in-law, Parviz, both are getting trained for acting. Their director is desperately looking for a subject, and Parviz suggest that they follow Haji Agha and clandestinely shoot him. Director likes the idea. Poori, Haji Agha's servant, who is also a member of the acting school snatches Haji Agha's watch. Years later, Rakesh grows up to be a singer, while Rajesh lives a life of crime, and is the hit-man of none other than Dhartiraj.
